Whole genome sequencing started as a pilot program at The Centers of...\u003c/span\u003e\n\u003cspan class='full-description hide'\u003eLEAD IN:\u003cbr/\u003e              Genetic sleuthing is bolstering food poisoning investigations, helping scientists connect outbreaks that used to go undetected. \u003cbr/\u003e              Whole genome sequencing started as a pilot program at The Centers of Disease Control and Prevention in 2013.\u003cbr/\u003e              Now the technique is expanding in the United States, hitting labs in all 50 states by the end of the year. \u003cbr/\u003e              STORYLINE:\u003cbr/\u003e              Disease detectives are getting better at connecting the dots when it comes to food poisoning outbreaks.\u003cbr/\u003e              Historically, outbreaks are detected through illnesses that occur in a similar time or place, like in a town where customers get sick after eating at a restaurant.\u003cbr/\u003e              Investigators would ask people what they ate before they got ill then compare notes to see what food everyone had in common.\u003cbr/\u003e              But this method could miss cases - and miss outbreaks - when illnesses were scattered over time or geography. \u003cbr/\u003e              Food poisoning investigations took a huge step in the 1990s when scientists started looking at chunks of a germ's DNA.\u003cbr/\u003e              The technology wasn't perfect. And it sometimes failed to connect related cases.\u003cbr/\u003e              But now investigators are looking at all of a germ's DNA. That's called whole genome sequencing.\u003cbr/\u003e              It lets them compare the DNA of germs taken from different people to see if they're the same. And they can find how resistant the germs are to current medicines.\u003cbr/\u003e              In 2013, U.S. scientists started using DNA sequencing to investigate outbreaks of listeria -- which is caused by bacteria that spread through contaminated food, and can be deadly.  \u003cbr/\u003e              One of the first success stories happened around Halloween in 2014. \u003cbr/\u003e              Listeria cases began popping up in Arizona, New Mexico and the Midwest.\u003cbr/\u003e              Scientists saw the same DNA sequences in bacteria taken from three dozen people who got sick, suggesting they were part of an outbreak. \u003cbr/\u003e              But what was the source ? \u003cbr/\u003e              Patients and their families didn't mention  hot dogs, deli meats, or other foods commonly associated with listeria.\u003cbr/\u003e              But most did say they had eaten packaged caramel apples.\u003cbr/\u003e              Scientists hadn't considered caramel apples a threat. But it turns out that putting a stick in a caramel-covered apple gives germs a door into tiny spaces between caramel and the apple's skin.\u003cbr/\u003e              Most of the detective work using whole genome sequencing has been focused on listeria so far. \u003cbr/\u003e              But it's expanding to other more common causes of food poisoning outbreaks such as salmonella and E. coli. \u003cbr/\u003e              Most of the testing has been done by the U.S. government, but now all 50 states are getting money to help them set up their own labs using the technique.\u003cbr/\u003e              It's too soon to call it a success.
